I suppose you removed the EGR valve in this process. From what I understand, some 05's and all 06-07's will through a code with the EGR valve disconnected. You will need a tune to turn it off (egr system).

Is the code that you are getting an EGR flow code? If so then the only way that I'm aware of to clear it is to get a custom tuner that disables the sensor and that should clear the code. Be the way I run an EGR bypass system as well, although mine was fabricated at the muffler shop, not a commercially bought one.

Oh no, it's not basically a reader only. Don't think that. It's only for diagnostic purposes. It does more then just read codes, it actuates commands, dataloges, code reads and run tests. However, as far as programming that is where it's somewhat limited and only limited to certain things as well. Not intensive programming like programming the ECM/TCM etc.
