Updated PCM now AFE filter wont Work?

Updated PCM now AFE filter wont Work?
I have a 2003 F250 6.0 with the edge attitude- opened the exhast and put an AFE air filter in. All has been great until the dealer flashed the computer and now the truck will only run correctly with the original stock air filter? Any solutions? Thanks
